Hi 'Mash,
I have noticed recently while using VLC as a backend, that VLC does not
close between tracks.
This prevents bongo playing the next track in the playlist.
I've noticed this problem too, but it's been a while now
since I last used Bongo.
I'll save your message in my inbox and see if I can find any clues
if and when I, (most importantly), find some free time.
It's nice to see some activity on the list, though. Stirs up some
dust, to be sure. :-)

Now works with this added to my .emacs:
(setq bongo-vlc-extra-arguments '("--play-and-exit"))

I've added this to the official Bongo repository, so if you pull
you should be able to remove that line.
